121000 mi
US $1036
I had an intermittent squeaking from the right rear eventually diagnosed as a bent rear axle shaft. Because of it rubbing against the rotor, the rear rotors needed replacing at the same time, driving up the cost even more.
Rough downshifting when slowing to stop. Off throttle downshifting at high speeds 70mph. Dealer could not duplicate. Spoke with ford engineer and ordered "Lead Frame" for transmission. Auto trans does not down shift to first gear at stop signs, off throttle down shifts at 70mph with cruise control on

Took car in to have the transmission fluid flushed and less than 50 miles later the car would not shift. Was told that a shift rail inside the transmission was broken and awiring harness known as the pass-through was leaking. Fishy
40000 mi
US $100
Leaking ATF. They dropped the pan and replaced seals, but found that the leak was coming from the bell area. This required them to pull the trans and replace some seals internally. (Not sure what exactly.) Clunk/squeak from rear. Dealer thought it sounded like sway bar bushings, but once it was on the lift they found that there was a problem with the rear axle mounts. Fixed.
147000 mi
US $750
Transmission started to slip. Was able to purchase a 2014 transmission with less than 15,000 miles for less that $400 from a "big box" recycler and it cost $350 for transmission fluid and installation.

MT82 Manual Transmission - Poor shifting characteristics and intermittent lockout shifting to second gear.
18600 mi
Sold car because often had trouble shifting into 2nd and going from 6th to 5th, among other flakiness. Ruined driving enjoyment and potentially unsafe. Ford claimed it was normal. Very disappointed in how they handled the issue, won't be buying another.
When cold outside and the first trip of the day, the transmission is difficult to shift into second and third gear. Clunks and resist being shift into gear. Must double clutch into those two gears to avoid long term transmission damage.
Grinding noise from the rear end when turning after being driven for a while. Dealer put an additive in the rear end to help quiet the noise. Ford claims the noise is normal in the "racing" type differential.
Defective input shaft in Tremec 6 speed trans. caused premature clutch wear of dual plate ceramic clutch and throw out bearing. Clutch burned out, would slip if throttle pressed in 5th or 6th gear at speeds above 50 mph.
22700 mi
Repaired again, re-occuring failure in clutch, pressure plate, throw-out bearing, synchros, and input shaft. This system common to all 2007-2009, Shelby GT500 cars. Bad design hopefully fixed with 2010-2011 design component. Poor design!! Clutch, pressure plate,throw-out bearing, clutch slave cylinder, and tranmission defect returns again to all Shelby GT500 owners who actually drive these vehicles.Defective design,so Ford replacing all related parts with 2010-2011 parts.
replaced the transmission at 205,000 miles
replaced the clutch.

Replace entire transmission with new unit, due to my reported 'knocking' noise at certain rpm's. Ford diagnosis is that the noise was coming from the tailshaft of the transmission.
3000 mi
Engine tickknock noise between 1500-2000 rpm when car under load. Noticed in 2nd gear, but happens in any gear. Dealer replaced tranny. Didn't fix! Coming from engine. Ford engineer says 'normal'. TSB's say otherwise.
3000 mi
Continued engine tickknock noise as originally reported and described. Dealer mechanic stated the TSB's did not apply, and the noise is "normal". Rode in an '09 GT & made same noise about same rpm. Hope nothing breaks. Disappointed with Ford on this.
Drivers side differential carrier bearing seized causing stainless steel bearing to wear cast iron differential housing. This resulted in a large amount of metal shavings, requiring complete replacement of differential.
All 2007-2009 Shelby GT500s were manufactured without lube applied to the transmission input shaft, and the flywheel is susceptible to warping due to high temperature. Clutch, flywheel, bearings, and synchros within transmission replaced under Ford TSB.
23000 mi
Faulty 4th-gear synchro installed during November 2008 TSB repair. Synchros repaired under warranty per same TSB.
5000 mi
Clutch, flywheel, etc parts replace per TSB to eliminate or reduce shimmey and tran noise. Service and parts did not stop shimmey and tran noise. Apparently it's normal for the Shelby.
Manufacturing defect for pressure plate which took out clutch and transmission. Clutch, pressure plate, and transmission replaced with new parts - not remanufactured.
blown torque converter. Other tsb's that they only ignore. Fixed torque converter issue on second trip. They replaced the valve body, the converter, about half of the clutch packs.
Transmission fluid had been underfilled during routine maintenance several years ago. This caused premature wear inside. Whole transmission replaced under CPO/ extended warranty. Ford stepped up!
Rear pinion seal leak. Seal repaired and new differential fluid installed.
30000 mi
US $700
4.10 gearing put in. They were too loose and were being worn down. Replaced gears and tightened to spec.
181000 mi
I replaced the factory clutch at 180k miles when the clutch release bearing began leaking hydraulic fluid. The clutch disk was still not worn out but of course I replaced it along with the clutch release bearing.
215000 mi
US $550
Replaced clutch and throwout bearing after aftermarket clutch disk broke into pieces at high rpm on a track. This time around, I replaced it with a Luk pressure plate and Valeo disk combination. With a bunch of research, I determined this was the OEM setup used by Ford in my year.
After auto transmission was shifting roughly into 3rd gear at about 20mph opted for a transmission flush. Later, shifting was smoother but had other issues like disengaging while idling in drive. Informed need new transmission.
97000 mi
US $2551
Several shops indicated that transmission needed to be rebuilt. Had this done on 3/29/14 and all appears well now. Sad this occurred with so little mileage on the car(96k).
Pilot bearing was going out and the car was making some noise. It was okay to drive, but I didn't want to break anything so I had them replace it. I suspect that the shop damaged it when they installed the rebuilt motor, but I don't have any way to prove it. They did give me a discount on the labor.
Clutch needed to be replaced. The throwout bearing was making a terrible grinding sound and while that needed to be changed, the clutch got changed too. Turns out it needed to be changed anyways. Throwout bearing was making noise, it was replaced. Also replaced clutch, pilot bearing, rear main seal, and exhaust bolt. Also replaced two rear tires and an inspection. Both of these last two were minimal costs
Differential pinion bearing failed, very noisy. When dismantled found bearing and race badly worn. While apart, replaced wheel bearings, changed gear oil, etc. as precautionary work.
